Betreff: first RESULTS on staircase assay Von: Iria González Datum: 15.03.2014 18:09 An: "Rosemann, Michael, Dr." Dear Mr Rosi ;) I finished the assay on the staircase amplifications and the results are a stunner when comparing them to the Rb1 status. First let me tell you the way I performed the assay I assayed the staircases blindfolded regarding Rb1 status and then, once the 13 OS genomes were checked I looked for the status of Rb in both views u sent me...the alellic and CNVs. You should make sure that the expression data matches though (specially on two cases I am not sure about (marked with a ? on the excel sheet)) Staircases were assayed by zooming into the whole genome pictures deeply (so I could assay smaller fragments of chromosomes) and only "3 step or more" stairs were counted. Took the black line that shows the deviation from 1 on the pics as referent (rather than the grey shadows) as I show on the ppt I attached. The numbers might be higher than you expect but this is due to having zoomed into the chromosomes deeply, and if it is not what you wanted I can repeat the assay but I think that unless we zoom in quite deep we are might be loosing info present on those pics. I attach all the info I extracted according to these guidelines on the excel file. if you need more info I have the staircases marked on paper too. Beautiful correlation between the number of staircases and the Rb1 status according to the way i counted them. Hope the PML numbers from Olena correlate as well. Would be awesome!
